Hi, I have a similar issue. Although I destroyed the portal, destroyed all Unbidden ships and conquered back all Unbidden system one anchor is still missing.... the crisis is still open in the situation log and one anchor still exists andbis in my home system. I'm guessing that for every x number of systems the Unbidden take one station spawns as an anchor.

Closing it just makes you lose the job slot, it seems. I don't think anything really happens if you leave it open. But if you're a spiritualist empire, you can pray the portal away and get early access to Psionic Theory, which is nice.
